This should work for clips that are AMA-d but not transcoded. I'd create some bins, AMA from scratch, select all the new clips then select each sequence and use the 'Relink to selected items in all open bins' option in the relink dialogue. If this works, transcode again.

You could try Unlinking (Cmd+Shift) the transcoded clips in bin and then relink to the original cam clips, pointing to the disk that has these files.
