What is the TC 1 of the sequence? Often times I'll get things that have a differing TC1 24 vs. 30 comes up with the 30 frame skipping the typical frames skipped in a film project. Sometimes cutting the sequence into a new sequence while in your desired project type for output will correct these discrepancies and resolve anomalies like you are experiencing. Worth a try.
