I kinda think I've narrowed it down but the fact that even the original drive that came with the MacPro was a little burpy on startups makes me wonder what other aspect common to HD drives as startup would cause this.  The two drives have always been in the same slot with the other three slots having 3 4TB deskstars in a raid config.  Nothing like intermittent failure to keep me guessing.  Hey "Intermittent Failure" kinda sums up career so why not have a computer to remind me.  ;-)
