I've been struggling with my bin and settings name going blank, and random bin fonts spontaneously changing. I believe I have found and fixed the cause, actually an OS level problem.
After determining that it was only my Mac user that had the problem, I began troubleshooting fonts and immediately discovered that Font Book also would not run properly, but only for that user. I cleaned and reset everything: duplicate fonts, validated all fonts, cleared all caches, deleted plists, and more, even deleted user fonts, without success.
Then I cleared the "Font Collections" folder in user preferences. Voila! All better. The Project window and all bins return to their correct specified font without my having to reset any of them manually.
My new lesson: "Font Collections" can be corrupt even when the fonts themselves are fine.
