Yes if does have to be 5D (shame) then I'd get out of the H264 as soon as possible. Making DNX master media is a good idea.
If you shoot more than 1 camera many folks rename all the original source files to prevent duplicate file names in case you ever do need to go back.
If using the 5D please please make sure you expose correctly. Under expose and the 8bit media and compression really fall apart in the grade.
Also use proper clapper boards and separate sound recording. The cameras sound is normally out by a frame or 2 and isn't very good quality.
