Buttons aren't always saved in user settings. A lot of times they are connected to the MCState file and other files in Avid Media Composer / Settings folder. I only know this because every time I trash the state file, the buttons always revert to defaults. So I never use them, and stick to keyboard customization, which always saves in the user settings file. For you, I would try trashing the state file and see if customizing buttons after that sticks.
