Didn't see it mentioned as something you'd tried, but I have used Adobe Media Encoder to convert AVCHD-format .MTS files that had been copied to a hard drive without all the correct directory structure (meaning FCP Log & Transfer wouldn't work). Something else to try if they've got the app.

Even disk imaged it which should be doing bit for bit checking on the way. And direct USB and via reader as well.
