I take it you play back from the cam?
If so, the problem lies in the data transfer.
Get a cardreader and try from there, or, if you have one, try offloading
from the cam.
Get my Offloader application (free demo will work), and set it to 'thourough
check' . If you get a warning, you got bitrot in your transfer.
(or use a command line copy with verification, that's what offloader does
anyways :-).

I doubt it's the transcoding department nor drivespeed.
