dupclicate the sequence, drag the alpha out of the clip and overwrite the
original with that.
Then exort twice, use AE (or another tool) to combine the matte with the
original.
(Not sure if a QT paste can do so, but i'll have a look later today)
For chroma keys, turn 'show matte'on, same appplies
