I usually like to run my decks in external sync reference even when recording. Some disagree with this but I've found on an SRW-5500 I am less likely to have a bad insert edit that permanently glitches the tape with this configuration. The glitch I'm talking about can only be fixed by assemble editing from the bad point to the end of the show. I don't think this will fix your problem but it is worth trying.
