Just an experience I've had with the HVR-1500 that might be coming into play. It's been a while but IIRC the 1500 would revert to SD DVCam until an HDV tape was played. This created annoying error messages like the lost video when I set the Avid to automatically eject a tape when done. I guess the order of events with the auto eject tapes when finished would still have the Avid looking for an incoming signal but when the eject was initiated the deck would go into DVCam mode and the HDSDI output would shut off generating the missing video error message. I know you are using firewire but I wonder if there is any chance during preroll the camera is mistracking etc... that would make it revert to a DVCam mode thereby eliminating the firewire HDV signal like the HVR-1500 does with the HDsdi signal. This is just something to consider I have no tests with firewire capture to confirm this.
