IIRC, FCP7 picks up the TC from the first continuous section of the tape and then just continues with it so that subsequent sections beyond the first TC break have incorrect TC. It has been some while since I tried this.

FCP 7 has a CAPTURE NOW button in the Log and Capture window that captures the current video and audio input to a media file on disk until you press the Escape key. No In or Out point is necessary. You can use this control to capture an entire tape as a single media file. This is what Apple say it does.

I have never used it and I don't know what it does with TC. It might do the trick for you.
