I'd do a VideoSpec comparison between the file on your desktop that works and the one on the drive that doesn't. That might shed some light on seeing what's different.

I have export a QT ref from avid DNX220X with 12 channels of audio. I can then export a QT Prores HQ .mov from QT Pro 7. This all works fine. I then use QT change to add time code to the .mov and that works fine. Today I had forgotten to put time code on one .mov. The file was on a shuttle drive and it had been QC'd out of house. I figured I would just use QT change to add time code but it won't do it for some reason. QT change doesn't give me an error but not time code appears after supposedly adding it. There were two other files on the shuttle drive and I was able to add time code to them. I've set my mac to default to QT 7 for .mov. The files that will take time code open in QT 7 but the problem file that won't take time code opens in QT X. I modified that file to open in QT 7 but no time code as previously mentioned. Now the original file on my desktop that was originally copied to the shuttle drive works fine and will let QT change add time code.I'm thinking something happened either during the QC or when the post coordinator opened the file on his Mavericks computer. My edit system is still 10.6.8. I asked and he said he didn't do any conversion when opening the file to view it. He had done that with other files but not this one. The file is Prores HQ so I don't even know if mavericks would need to do any conversion to it. Is it possible just opening the file on mavericks somehow rewrapped the .mov in a way that would no longer allow QT change to add time code. The fact that the file defaulted to opening in QT X when my system was set to QT 7 for other .movs makes me think something like this happened. Can anyone shed some light on what might have happened. The problem file does playback it just won't let me add time code.
