I would think, as long as h.264 has been around, and as long as this has been a known problem, there would be a clear answer to what's going on and how to resolve it. Is this largely only an issue compressing from Avid codecs? It would appear from this thread that some people are not having this problem. Are these more sophisticated (and more expensive) compressors compensating for this issue or are the compressors I'm working with creating them?
Rhetorical questions, by the way, I don't really expect answers in this lifetime. Meanwhile, I'm running a test right now: compressing my Same-as-Source to ProRes. If it looks the same as my original then I'll then try to compress it to H.264.
Can't wait to upgrade to 6.5; that will at least remove a step of this process.
