My understanding (which could well be wrong) is that the DNxHD codecs are broken, have been broken for some time, and no word has been had that they'll be fixed any time soon.
I forget the details, but it's caused much head-scratching in the DS world. Personally I now routinely feed DNxHD with 601/709 levels and never RGB.
