when I opened them up in AMA they had a different timecode than the
transcoded files, and I did trancode directly from the ama bin.

Was the timecode massively different, or was it only about 3 frames off?
I've heard that this was fixed in 5.5, but I've seen files AMA with the
wrong TC, starting at 58:30:03 when they should have been 58:30:00. The fix
is immediately after bringing them in, right click and Relink to AMA. The
bad clips have no End TC in the bin until they get relinked.
I have also seen clips get their TC changed seemingly at random after a
consolidate, but only with the audio portion of subclips that were created
by syncing.
