I saw this in testing for an indie feature I'm editing that's being shot on the F3. We shot tests at various bit rates at 1080 p 23.98, recorded to Nano, and I brought the files via AMA into a Mac Avid MC 5.5 at 145, 180, 220 and 280 MBps. The 220 and 280 rates had black frames like you did. Maybe Avid can't handle the datarates?
Another issue I came across was with footage shot on an EX3 for some additional scenes. The EX3 shoots mp4 natively (which is fine for FCP and Transfer Tool) and I couldn't get Avid AMA to link to it. The EX3 can wrap clips to mxf, but evidently you have to set the camera to shoot that way. I did some research and the solution is to use the XDCAM clip browser to rewrap to mxf. It's Export>MXF for NLE, and choose a destination folder. Avid AMA can then link to it.
