I don't know if it applies but I've had situations where title tool will see a font that marquee won't and vice versa. Sometimes transtype pro will convert a font to tt or type 1 etc... and that will get them to show up in title tool. Never tried that with marquee. I don't think this is your issue but font families often only show one type from the family.
