Pretty sure video output has no bearing on video input. If video output is set to internal and your deck is sync'd to ref then sit back and watch your picture drift down the screen as you play out. Our Avids are all locked to the same house sync as our decks and digitising in with video output set to internal seems to have no impact on the process. From the Avid IO guide :

Sync for video input comes from the source selected in the Video Input tool,
whether composite, component, S-Video, OHCI (DV Option only), or Serial
Digital. The proper source device must be connected to the Meridien I/O box
or 1394 connection, as described in the setup guide for your Avid system. You
cannot adjust video input for Serial Digital or OHCI.

So incoming sync comes from the incoming source not from your output settings. Having the wrong deck configured seems normally to produce no problems either although i have definitly seen some funky behaviour every now and then so i would advise manually assigning the correct template if you can. I would disregard what your guy is telling you to be honest although i certainly defer to the more experienced bods on this list for your final answer!

On the show I'm on, the deck has a reference in. But there's someone on the show that insists that if the video output in the AVID settings isn't set to reference, and the deck isn't set to the exact model number of the manufacturer, then the clips are no good.

If the avid has no sync I don't think the avid cares on capture if the deck is free running or locked to house ref but when doing a digital cut I've had prompts warning about a lack of sync to the record machine that might effect edit accuracy.
