In a perfect world, everyone is set to reference. That eliminates lots of problems. If that is unavailable, then the deck should not be be locked to reference if your Avid is or you will have a problem.
As for the deck template, you can manually assign the proper deck. I would recommend that if it is available. The problem is that different offsets are part of the templates, so using the wrong one can cause you problems later if you need to accurately recapture.
