In theory, this would have sent a flatter file to the grading house. Maybe
RGB export would have been a better choice, but as you say, it was correct
coming back.

True, but different uncompressed codecs are different wrappers and affect
what QT expects to see and how it handles displays.

I'll give an example from yesterday. This relates to gamma and not levels,
however the implications are the same. I'm working on a stop motion style
commercial in FCP. This is all with photography, so the photographer
delivers to me a set of clips as JPEG still image sequences. In addition, he
has pulled out and duplicated a few "hero" frames that I am supposed to hold
on longer. The image sequence is supposed to run at 6fps. I created a QT
reference movie in QT7 for each image sequence, which I then import as a
complete clip into FCP. There it is seen as having a Photo-JPEG codec inside
FCP. When I compare the "hero" frame within the clip, against the separate
"hero" still (imported as a JPEG frame), the gamma levels do no match and
cannot be made to match using the gamma settings in FCP. Yet, at the finder
level, these two frames are identical. Go figure!
