Quicktime is the most useless, bloated, unreliable piece of crap ever
introduced to this industry. It has to rank as one of the worst pieces of
software ever written. Every codec is treated differently, and never
correctly. Frame rates are often incorrectly reported. The list goes on.
And FCP is BASED on this non-standard!
Try outputting a Quicktime with any codec except Animation from any
non-Apple product, importing into FCP and then exporting. It will NEVER
look the same. You might get close but it'll never be transparent.
I hate Quicktime with every fibre of my being.

In 601/709... yes. In FCP's RGB universe... no.
This is the same thing that happens when someone outputs a QT movie
from Avid, takes it to DVD Studio Pro and sees there blacks washed out.
