You can mute the side tracks (and other tracks you don't need for editorial) and just cut with the mid - as long as the side come along for the ride they can be sorted at the mix stage.
Always worth having them organised though (i.e. if the mid is on timeline A5 then the corresponding side is in sync on A6.)
Or talk to your mixer - they may well be happy for you to only use the mids and let them reconform to the location sound at the track lay stage.
Processing M/S within the Avid is not something I've done - I suspect that the old tricks still work though (which involve phase inverting the S and adding to the M to derive L, add S to M to derive right and centre pan M for the middle). Not sure you can achieve that with RTAS though and thus you will need to render audiosuite plug-ins to achieve it.
If there are RTAS plug-ins to do the decode you would be able to do the offline in stereo without baking in the width.
I know that back when the BBC used to record everything MS (and we were in linear suites with 2 track BetaSP to master to) we just used the M for the most part - the S was a pain to deal with and mostly just muddied the location sound ;-)
